Alright, since no one really has posted a guide on what to do, I poked around for a couple of hours and figured out how to authorize ArcGIS Server (the authorization is separate from ArcGIS Desktop).

1. Create an empty text file named keycodes.txt on your desktop
2. Open up the crack
3. Click the Server tab
4. Select "arcgisserver" in the "Feature: " drop down box and type 120 into the "Version: " box
5. Hit "All" and copy/paste the entire set of codes into your "keycodes.txt" file
6. Rename "keycodes.txt" to "keycodes.ecp"
7. Copy "keycodes.ecp" to the following folder "C:Program FilesESRILicense10.2sysgen"
8. Browse Start > Programs > ArcGIS > ArcGIS 10.2 for Server > Software Authorization
9. Select "I have received an authorization file..." and browse to the .ecp file you just created. Hit Next and Finish.
10. Rename your keycodes.ecp file to something else like "kc.ecp" (you don't have to remove it from the location. A new "keycodes" file is created here, don't mess with this one)
11. Go to localhost:6080/arcgis/manager/ and create a website. If you can successfully create an ArcGIS Server website, the authorization worked! If not, try rebooting (I had to).
